OK, I noticed you were changing things. :)
At one point, the wiggling of the main title stopped, and also “strong” html tags stopped working, i.e., stopped producing bold face.

I am fixing this issue right now and will push it as soon as it has been QA’d and deemed ready to deploy.
I just pushed this. Your pre elements should look much better now. Keep in mind that wrapping a code element inside a pre element will give you a monospaced font, whereas just using a pre element will simply keep all the formatting of the text and put a gray box around it.
The pre element now respects the new lines (see http://pabloecheniquerobba.com/2013/01/29/phd-thesis-latex-template/). The only problem that I see is that it uses normal font, i.e., non-monospaced.
To display code, it would be great if one could achieve the same box, but with monospaced font… Maybe you explained this in your comment, but I don’t understand it. :(
By the way, the box in your comment here in the forum is exactly what I would like to achieve.
