Hi. I am looking at your lovely theme and have a question. I will be have several different stories highlighted by a photograph on the home page but would like to break up each story when clicked with multiple posts underneath–in other words I’d like to break up the story into multiple posts or “chapters” under each heading. In addition, I’d like to have a general blog area that doesn’t fall under any category. Can this theme support this type of use?

If I’m understanding your question correctly, you’d like to know if the main front page can support categories. This would be the equivalent of your “stories”. If that’s the case, then unfortunately Perle does not support this but you can add categories in a custom menu: https://en.support.wordpress.com/menus/#1-create-a-custom-menu
The Featured section of the theme, which is the top part of the front page, will support posts of your choice, pages or portfolio items. The rest of the page will always show the latest post in either the portfolio section or the blog section.
